Pindel

Pindel can detect breakpoints of large deletions, medium sized insertions, inversions, tandem duplications and other structural variants at single-based resolution from next-gen sequence data. It uses a pattern growth approach to identify the breakpoints of these variants from paired-end short reads.

Pindel is developed largely by Kai Ye. Please take a look at the article below for a high level overview of how the method works and how you can use the Pindel tool. Pindel implements the algorithms described in the following paper. Please cite this paper if you find Pindel helpful for your work. Thanks!!!
